Sorry, I didn't see this follow up. These genes are either deprecated, replaced, or merged by NCBI. See for example when you visit the NCBI page (using the entrez ID): https://www.ncbi.nlm.nih.gov/gene/105373274. "Gene ID: 105373274, discontinued on 14-Sep-2017. This record was replaced with Gene ID: 388761". The new item exists here. None of these items have links. Pasleim, not sure which heavily used items you are talking about. The item you linked is a protein domain, not a gene and does not have a deletion request. Gstupp (talk) 19:30, 10 November 2017 (UTC)

The deletion request was in the second "Batch 5" at Wikidata:Requests_for_deletions/Archive/2017/09/28#Delete_deprecated_Interpro_Items_2. Why do your bot make that?

These are protein domain or family items that are deprecated by Interpro. See for example: http://www.ebi.ac.uk/interpro/entry/IPR031132 . Many were merged or split, but it is very difficult to get that information from Interpro, and so new items were created and these items should be deleted. They are no longer used by any other items. It's a bit odd the none seems to be sure what happens. Maybe the operator knows why items get listed here while they are still in used (see further up, comments by one person while someone else operated the bot to edit [1]).

Deletion isn't really consistent with what we do with other items.

I think they should be set to deprecated. Some of the items cross reference identifiers and/or were used by other items. If we merely delete them, people have no possibility to find out what happened with them.

All items have now been  Deleted, mainly by User:ValterVB as I see it.

@Jura1, Gstupp, ProteinBoxBot, ChristianKl, Pasleim (hope that I got all involved users): requests such as this one show up frequently on this page, and Jura has indeed raised concern about the deletion requests. Since “deprecation of genes” seems to be a procedure that happens regularly, we might want to elaborate procedures other than deletions to deal with it. The genes have been valid in the past, so there might be external use that we cannot track. A change in P31 (ranks, qualifiers, or different values) or another solution could be an approach to reflect deprecation in Wikidata properly. —MisterSynergy (talk) 11:13, 20 November 2017 (UTC)
